This is a Research Position
M-F, Weekends; 1.0 FTE; Salary: $60,000-100,000; Location: Marquam Hill.
Functions/Duties of Position
We are seeking a skilled bioinformatician to enable this mission by leading the design and implementation of cutting-edge data processing, analysis, and management pipelines for high-throughput next-generation genomic sequencing data generated in clinical and research settings.
This person will serve as the primary bioinformatician in the Knight Diagnostic Laboratory -OHSU's premier initiative in delivering genomically guided precision medicine and diagnostic tests.
Responsibilities
Develop reusable, standardized, parallelized processing pipelines to efficiently generate computable somatic mutation and germline genetic variant calls from raw DNA sequencing data generated in a clinical and research setting.
Maintain and oversee execution of automated pipelines to process clinical sequencing data. Redeploy pipelines to support research projects generating whole exome and whole genome sequencing data.
Assess, test, and implement best practices for genomic data analysis.
Maintain well-curated, highly structured, transparent omics data resources.
Work with software engineering team to achieve integration between variant calls derived from sequence analysis, and the OHSU clinical genomics database, which is queried to provide reports that support clinical decision-making based on identified genetic variants.
Establish and maintain standards for structured software & systems engineering, including requirements, design, code, test, quality, configuration & release management and project management.
Responsible for managing software development using structured software engineering best practices.
Provide documentation and user support allowing computational researchers across campus to access and re-use genomic analysis pipelines.
Establish scientific collaborations with researchers utilizing genomic sequencing data.
Contribute content to grant applications and publications derived from collaborations.
Participate in leading international efforts aimed at establishing best practices and standards for genomic data representation and analysis.

Job Requirements
We welcome candidates with master's degree with major courses in in computational biology, computer science, or related technical disciplines and 3 years of relevant experience, OR bachelor's degree with major courses in field of research (or RN or allied health professional) plus current ACRP or SoCRA certification and 3 years of relevant experience, OR bachelor's degree with major courses in field of research (or RN or allied health professional) and 7 years of relevant experience.
Advanced skills in a high level programming language, preferably Python, R, or Java.
Experience analyzing next-generation DNA or RNA sequencing data.
Experience using structured engineering methods for specifying, designing, and implementing systems.
Experience with architecture and tools for managing omics data.
Ability to prioritize multiple tasks at one time.
Excellent communication, analytical and organizational skills, both written and verbal.
Ability to work independently and as part of a team while being collaborative in resolving problems.
A desire to change the world and contribute to the elimination of human disease.
Preferred:
High performance computing experience.
An understanding of advanced machine learning or statistical techniques, such as probabilistic graphical models, Bayesian inference.
Experience in a professional, team-oriented software development environment.
A passion for open-access innovation.
